I have no idea what this phrase means in this context.

I don't think cheque has to be taken literally. As you say, they'll receive a grant - which may be paid by bank transfer!
"Cheque à la clé" just means they'll be given the grant. You could use "prize" if you can afford to be a bit tongue in cheek or else say "one candidate per country will be selected and rewarded financially/awarded a grant".
