El fenomeno de masas era nuevo y Perón las agrupo políticamente para contraponerlas a los partidos tradicionales.

Mi inquietud es que si uso mass phenomenon luego tendría que usar them para referirme a masas. Y no me suena bien.

Cómo lo traducirían?

Peron and the politicization of the masses In response to Kerry, I believe it is a fair assumption to make that, by "fenomeno de masas", the author is refering to the political exploitation of the masses (populism or fascism, without wanting to put it too negatively).
Peron gave the masses a political voice, and it is this political significance of the masses that was new. Chronologically, he was, after all, hot on the heels of Mussolini (whom he admired) and Hitler...

As far as I can see "mass phenomenon" and "phenomenon of the masses" refer to mass behaviour. e.g. "...the five major subtypes of mass phenomena: (1) apathy, (2) panic, (3) mob, (4) craze, and (5) social movement" (http://www.encyclopedia.com/doc/1G2-3045000781.html). Without more context it's difficult to know whether this applies here or whether "fenómeno de las masas" is equivalent to the rise of the masses or the emergence of the masses in this context.

'Phenomenon of masses' is not quite as common, but also used (and perhaps a better register for what sounds like a history article, not a scientific paper).
If you use that, then you can also use "them" (= the masses).
However, you can also use the suggestion above or something similar.
