I am supposing tentatively that this means the work packages which involve "actually doing stuff" as opposed, for example, those which involve planning and possibly obtaining building supplies ... ? Even if right, I'm not quite clear what this note would thus mean.

If you look at the sentence "Tous les lots de mise en oeuvre ont été pris en compte"
it means that ALL the previously listed (and surely each individually priced - but that was omitted from the sample text) lots when considered together ARE "les lots de mise en oeuvre" - all of them because the offer includes them all.

Each of these lots is one of the "lots de mise en oeuvre", and this offer didn't omit any of them.

If one contractor has control over all the work to be done "optimiser ce chantier" is far easier than if the work is divided between several contractors all directly contracting with the client for various bits and pieces. I've seen how that variant "works well" in several fields ...

Maybe "avoiding problems created by having several co-contractors" would be more accurate.

IOW "un lot de mise en œuvre" is a category / a type of "lot", NOT any specific "lot"

OTOH I couldn't find what's the difference between these two categories.

@Daryo It is a possibility that this does mean the separate costing of the above list of work packages. "mise en oeuvre" can be a slippery term. However, I don't see how it could eliminate sub-contracting. The main contractor would be able to do some of the work packages in the list themselves, but not all of them. It also seems rather difficult/impossible to estimate the cost of works without separately costing the various work packages.

means that this builder has included in the offer ALL the lots that are part of "realising this project" (effectively building this extension) afin d'optimiser ce chantier i.e. in order to have only one builder on site (themselves) and avoid problems of coordination between several subcontractors. What is being implied: we prefer to do all the work, even if we don't make much on some lots, rather than having subcontractors messing with the schedules.
